Mark leaves without committing treason and makes it just in time for his date with Eve. But they are interrupted by time travelling brothers Fightmaster and Dropkick. They need Invincible’s help in the far future to overthrow the dictatorship of The King of the Earth.

But Allen has a plan. He frees all of the prisoners to cover his escape attempt including the brutal Battle Beast. As the Viltrumite executioners get their hands on Allen, Omni-Man finally stands up and with their combined strength they destroy a Viltrumite. Omni-Man reveals that they are both free. Eighteen years ago, government scientist Dr. Elias Brandyworth disobeys his superior, Steven Erickson, and leaves with a dying pregnant woman named Polly, who gives birth to a powerful superhuman.
Dr. Brandyworth swaps her child with the Wilkins' deceased newborn so that she can grow up with a normal family as Samantha Eve Wilkins.
Growing up, Samantha proves highly knowledgeable about molecules and was admitted to a school for scholars, but longed for a normal life.
After discovering her transmutation powers, she scares off her only friend Val and is transferred back to public school for failing class.
As she attempts to become a hero, she encounters a homeless Doctor Brandyworth, who reveals her origins as a government project and warns her not to use her powers.
She later battles a group of deformed children that the government created amidst failed attempts at recreating her.
After the children die, Erickson captures Eve, Doctor Brandyworth, and reveals he has Eve's mother Polly captured. He intends to use them to create better weapons.
In the ensuing fight, Erickson kills Doctor Brandyworth and her mother. Enraged, Eve overcomes the mental barrier that prevented her from transmuting living material and erases Erickson's memories.
She returns home to find her parents are upset that she has missed her own birthday party. She goes to her room and creates a photo of all the lost and dead people from Erickson's experiments. These are her real family but she'll put up with the Wilkins.
Meanwhile, across town, Nolan Grayson hides his frustration that his son Mark is pretending to be Duct Tape man while he is waiting for his true powers to reveal themselves.

While Dean Shetty is with Dr Cardosa in The Woods to observe his latest developments to the virus on the imprisoned Supes, she receives a call from Cate who wants to meet her. But Shetty, unaware of the plans being made by Cate, Marie, Jordan and Andre, can only meet later due to an important meeting in the city.
However, Jordan is still suspicious of Cate and her new found mind-reading abilities, and persuades Marie to try another route to expose Dean Shetty. They break into her office where they learn Shetty's family was killed in the plane crash of Transoceanic flight 47 caused by Homelander and overhear Doctor Cardosa rambling about the virus that will kill all Supes. They bring their evidence and present it to Victoria Neuman, a politician on the vice presidential trail who is at Godolkin University for a town hall meeting.
Meanwhile, Dean Shetty’s meeting in the city is with one Colonel Grace Mallory in a back alley downtown. Shetty needs her help to hide the development of the virus from Vought and to enable its transmission globally to kill all Supes, but Colonel Mallory refuses the offer. As Shetty departs Mallory secretly orders someone to observe her.
While Cate and Andre wait for Dean Shetty to return they see a TV interview with Cameron Coleman, Andre's father, Polarity, and it becomes increasingly apparent to Cate that the two have become estranged. But Polarity suffers a seizure mid-interview. Andre rushes to his father in time and joins him as he is evacuated to the hospital.
Elsewhere Senator Neuman is trying to garner support for her campaign at the Town Hall meeting. But supe student protestors, led by Rufus, incite a riot in the lecture theatre chanting "Supes Lives Matter". Sam gets caught up in the situation and seemingly is sympathetic to the possibility of a future where Supes are better than humans.
While evacuating, Victoria Neuman meets Marie and discovers they share similar powers and upbringings. Marie tries to convince Neuman to help her expose the Woods to Vought, but Neuman tells her to focus on one path convincing her that she will handle it and for Marie to pursue her dream of becoming the first black, female member of the Seven where she will have real power and influence instead.
After learning that Dean Shetty does love her, Cate forces Shetty to reveal the truth behind the Woods and her motivation for creating the virus. Despite her motherly love Cate forces her to slit her own throat and controls Marie to prevent her from keeping Shetty alive.
Following the information from Marie, Senator Neuman secretly meets Doctor Cardosa. He gives her a virus sample before she kills him, exploding his head, to stop his knowledge from spreading, but not his brains. A true American Hero!

As their memories intertwine they all learn each other's secrets. Andre had been cheating with Cate behind Luke's back, Jordan had known about Brink's involvement but chose their advancement at God U over reporting it and the extent of Marie's sister's anger at her.
Realising all their problems stem from their parents experimentation with Compound V, Marie tries to convince Cate that it's not her fault. She agrees to let them go but Andre pushes her further, telling Cate she doesn’t just get to walk away from all the harm she’s caused.
They return from Cate’s mind in time for her to be threatened by Sam for her responsibility in his brother’s death. Emma calms him down and they confront the reality that Dean Shetty is behind it all.

On the instructions of Vaught International, supe powered investigator Tek Knight brings his TV show “The Whole Truth” to the campus of Godolkin University. With the hashtag “Why Did Golden Boy Do It” still trending he’s been tasked with getting an answer to cover up the connection to The Woods under the school.
Concerned for her missing housemate Emma after Andre sent her to The Woods, Marie tries to get help from a clairvoyant student, Rufus to find her. But Rufus is a serial sex offender and tries to use his powers to assault Marie. With Jordan’s help, Marie comes to her senses in time to make sure Rufus never does this again.
Despite Dean Shetty warning him off, Tec Knight goes after the top 5. He interviews Andre, speculating that his relationship with Kate drove Luke over the edge. Or was it jealousy from Jordan Li or Kate being pushed from a promising career into management of Golden Boy? He keeps following leads until he interrogates Marie Moreau pushing her to get the truth of the story, that she was not the Guardian of Godolkin, Jordan Li actually saved her. With the story not going as planned Tek Knight tries to pin it on Dean Shetty but the Dean has learnt of Tek Knight's proclivity of filling every hole he sees and blackmails him to leave the school and it’s students alone.
Jordan is angry that Marie threw herself under the bus to tell the truth but a spark is forming between them and as they kiss Emma returns. Sam used his powers violently killing half of the security team in The Woods to get them both to safety. They hid out in an abandoned Drive In, but after learning of his brother Luke’s death Sam starts to disconnect from reality.
Puppets from a children’s TV show, and television's Jason Ritter, encourage Sam to go to the home of The Wood’s scientist Doctor Edison Cordosa and kill him for what he’s done. As Sam threatens the scientist, his husband and son, Andre, Emma, Jordan, Marie and Kate arrive to subdue him. With the rest overpowered by Sam, Emma eats herself giant and holds him down. As the team tries to calm him down something happens and Marie wakes up in bed beside Jordan Li not knowing how they got there.

As Kumiko discovered her superpowered brother Kenji and freed him the team bumped into a whale controlled by The Deep at speed. Kenji was hunted down and killed by the new racist member of the Seven, and Homelander’s new girlfriend, Stormfront.
When Billy finds his wife Becca and her own superpowered son he hopes to take her away from Homelanders prison but doesn’t want the kid Ryan.
Becca refuses to leave so The Boys uncover another alternative to taking down the seven when they find they’ve been testing compound V on adults to turn them into new Supes. With the help of Starlight and their former enemy Lamplighter they get the word out about the project but Vaught is too powerful.
Meanwhile after The Deep hits rock bottom he convinces A-Train to join a religious cult to get them back into the Seven. A-Train is challenged by the fascist Stormfront and releases her Nazi ways to the world and Queen Meave teams up with Starlight and Kumiko to take her down. When she tries to escape and take out Becca her son Ryan shows how much power he truly has as he shreds her with his laser eyes.
But his uncontrolled action kills his mother and Ryan is relocated to new protection. As the Boys are cleared of all charges, even the ones they did do, they part ways and Hughie goes legit by joining the latest challenger to the Seven, Congresswoman Victoria Newman. While Homelander shouts to the world that he can do what he wants, Congresswoman Neuman kills The Deep and A-Trains former cult leader.

The deal is off and The Boys are on the run. The Pentagon has classified Compound V as “Top Secret”. Frenchie, Mother’s Milk, Hughie Campbel, Kimiko and Billy Butcher are thrown to the wolves (or should I say Supes) by the CIA and the Defense Department signs up The Seven. On his first mission Homelander recovers a sample of V from a jihadist operation in Syria showing them all that Supervillains now exist, As Butcher and Hugh attempt a final hail Mary, they drop in on Mallory for more intel on Vought.
In the meantime, the remaining Boys are picked up by the Feds. Discovering a possible chink to exploit between Madalyn Stillwell and Homelander, Butcher goes after Stillwell as Hughie goes and rescues the Boys with help from Starlight who realises who she needs to be....an actual Superhero. At Stillwell’s home Butcher takes her hostage strapped with explosives to bait Homelander. But an earlier slip of the tongue puts a different spin on the hostage situation as Homelander knows the truth about Becca and his baby. He confirmed his suspicions by literally squeezing the truth out of Vogelbaum. To Butcher’s surprise his advantage goes as Homelander kills Stillwell by laser beam to the eyes. Homelander saves Butcher from his “what the hell” suicide explosion moment and takes him to the home where Becca has been raising Homelander's son in secret, stunning both Butcher and Becca.

Billy Butcher and Hughie Campbell bag themselves a superhero, and Butcher knows just the man to help dispatch Translucent. However, as they make contact with Frenchie he is less than happy to see both Butcher and a Supe.
At Vought International, Homelander gets naughty with his x-ray vision and Madalyn Stillwell goes one better as she uses Doppelganger, a blindfold and a camera to entrap and bribe the Chair of the Congressional Defense Committee in order to get the Seven on the Defense Department’s payroll.
Meanwhile, Starlight is forced to team up with The Deep to fight crime and she also begins to dabble in some extracurricular crime fighting that lands her in trouble with Vought PR. Back at Frenchies lair, killing Translucent proves difficult because of his diamond skin, and his absence from Vought International has raised the suspicions of Homelander. In a world dominated by Vought International’s collection of superheroes known as The Seven (Home-lander, Queen Maeve, A-Train, The Deep, Black Noir, Translucent and Lamplighter) Hughie must struggle to come to terms with the death of Robin in a society that reveres these heroes...that is until CIA operative Billy Butcher shows up! Billy sheds light on the impunity in which The Seven operate and the danger to society of their massive egos and fame. Billy wants to recruit Hughie.
Initially reluctant to assist Billy, Hughie is forced into an uneasy partnership when Billy saves him from the serial misogynist, pervert and all round sex addict Translucent. High-up at Vought International’s headquarters the week is working out mixed for the manager of The Seven, Madalyn Stillwell. While she has managed to replace Lamplighter with a newer, fresher superhero called Starlight, a meeting with the Mayor of Baltimore ends badly as he threatens to reveal Vought’s secret Compound V formula to the media.
